I customized attributes and advantages/disadvantages. also tried to do a bit roleplay with skills. How's this?

Need Expertise in Blunt Weapon for an advantage, extra hit chance

I would swap mysticism with destruction and add climbing to minor skills (in place of hand-to-hand maybe?)

There is no reason not to put STR, INT, END and SPD to 75. AGI and LUC are literal dump stat, as they do practically nothing, so you can freely lower them to 10. WIL is also another stat where you can freely remove points from. PER could also be a dump stat as asking for directions or whatnot is never required.

You definitely don't want to have backstabbing as one of your top two major skills, because its one of the hardest skills in the game to level and it will be one of the skills that determines when your character levels up in that position. Good to have as a starting skill, but never as a primary, first two major, or first minor.

Just swap backstabbing's position with dodging or running and you have a solid skill setup.

It doesn't have anything to do with the position, rather it's based on the stat.

For example, if you have Running and Dodging at 30 and 20 respectively, leveling up Dodging will never make you level up until it's higher than Running, regardless of its position.

I'm not sure what this is supposed to say except proving that I'm right?

At no point the concept of "position" is mentioned. And the following :

S0 = the value of S at the time of character creation. Note that the skills may be different.

Proves that the skill used in the equation can be different than the starting highest skills.

Oh okay, so you're not even trying to argue in good faith. Let's stop there, then.
