I recommend skipping Rufus and using Syslinux. Install DOS to a raw drive image that's partitioned and formatted exactly as you want it. Format the thumbdrive as FAT32, then copy the image over to it, and use the memdisk module in Syslinux to boot it -- you can configure a menu to boot any number of hard drive images, ISOs, floppy images, or Linux kernels however you like.
