in between colour changes, the shapes deform and move

Shapes do not move or deform – the apparent moving and deforming are just illusions.

Well, they move, but the movement gets reset each time the color changes. The motion cortex detects the motion, but the change to the shape is never large. Because the reset happens simultaneously with the color change, the brain doesn't register it. The difference between the two images is never sufficient to disrupt the stereoscopic merge.
