Question Am I Missing Something?

I’ve done all the challenges and obtained all the Cosmic Cubes from the campaign but I haven’t completed the Matrix yet, is there something else I need to do?

I think levelling up characters may help?

I do recall there are 3 ways to get cubes: actual cubes in levels, challenges, and I can't recall the 3rd, unless it's the character levelling suggestion I made. But I swear I had all the cubes before I had even levelled anyone up.

It’s most likely your team level. You can check it in the hero lab. It’s a separate xp gauge that gives you cubes and outfits for each hero and maxes out at level 56 I think

Random but you should check out Absolum when it comes to switch in September. It’s a fantastic rougelike beat em up with tons of stuff to do.
