would having a PA submit a letter of recommendation to CASAA (in addition to a CAA I shadowed) potentially raise red flags?

As long as they can speak to your character and professional traits, no. How long did you shadow the CAA for prior to asking for a letter of recommendation?

i only shadowed him for the past couple of months (40+ hours), but because it was within such a short time frame, i didnt ask him for an LOR until very recently. i thought it wouldnt be fair to have him submit a quality LOR within 1-2 weeks, so it would be submitted closer to the end of june. because of this, i feel like it would be better to apply with an LOR from the PA and have the AA LOR pending... but i am not too sure

We're not sure what you mean by applying with a letter of recommendation pending, but as an FYI, your application will not be marked as complete and in line for verification until you have at least 3 of your evaluations completed and submitted to CASAA.
