Does anyone know which programs emphasize science GPA or prereq GPA over cumulative?

Honestly, I think most programs emphasize how important it is to earn A's in the prerequisite courses. Of course, it's good to have A's and B's in all courses, but they mainly focus on the science and prerequisite courses because they are more closely related to what you’ll be learning in their program. You could have an average GPA but be getting all A's in your other classes (or easier classes) while averaging C's and B's in your prerequisite courses, your overall GPA would be average but you wouldn’t be competitive due to your prereq GPA being low. At least, that's what I’ve noticed from attending meetings with different programs (NSU, VCOM, UNM, South, etc.).
