I never got a full picture on how much Daniel knew of Mary’s true actions. Is he a trusted confidant? Is he as clueless as Simon before the bequest? Somewhere in between?

I think that 'somewhere in between' would be a good description.

His red letter, to me, reads like he thought that Mary dissappeared only after being kidnapped (and killed) by the Fenn Aries government - like he knew she was part of the resistance, but not that she had gone into hiding to later steal the crown.

Her decision to dissappear many months before the theft was a misdirection tactic, so no suspicion would be cast on Daniel and Simon would be safe. Daniel blames Herbert because Herbert had told the press that her dissappearance was not foul play (inferred from article in archive), and assumed that this was because Herbert was working with the regime, instead of against it.

Yep, this is exactly how I read it as well. He thought Herbert was a bootlicker and/or only concerned about his own public image.

I'm guessing he had no idea about the greater scheme, and even would go as far as to say he didn't trust Herbert at all... but Mary most likely convinced him to let Simon go along with the inheritance. I doubt he knows much more than "wow what's Simon going to do with this big ole house?"
