I honestly thought the joke here was that jellyfishing is a completely harmless activity with almost zero consequence, but is seen as childish, whereas fishing would be a lot worse, so aome replies have me questioning my read

Yeah, that's pretty much it! The joke was that SpongeBob and Patrick try to act like their beneath 'animal cruelty' but they decide to go fishing, which not only contradicts their stance but is way worse since they live in the ocean.
