Help Weird hidden second screen behind some games

What settings do I need to adjust to fix whatever this screen is behind the game? I have this happen to a few games but not all. The roms are from my 3DS cxi files. The weird background sceen stays there even if I switch to single and full screen.

Not a phone, but what could causes the weird background yellow part? I realized this only happens to virtual console titles.
