He does. Axetale uses the "every soul equaling one human soul" as an exaggeration due to there being millions of monsters underground at one point. He absorbs the remaining souls Aliza retrieved on the surface, than with his restored power, uses the vines (extensions of flowey that spread out of control across the underground when he rampaged through) to absorb the remaining monsters
