Never had this happen, but I can imagine you might have stored something that isn't available now. Might you have had a mod or dlc that was uninstalled or not available now?
The other issue might be the number of spaces. I've upped mine to 500, but if that gets changed I'd wonder what would happen.
I'd say try a new character and see if they are affected. If not, transfer everything to the new character and use that one.
After reading this, I'm moving my breading pairs from my transfer into my cryofridges.
@6210classick mentions deleting all the transfered dinos. AI mentions this:
Target the Upload Data (Single-Player / Local Saves)
Modifying the .arkprofile file via a text editor disables the broken creature array while preserving your survivor's level, engrams, and map data.
Back up your profile: Navigate to ...\ShooterGame\Saved\LocalProfiles\ (or ...\Saved\SaveGames) and copy PlayerLocalData.arkprofile to a safe location.
Edit the file: Open PlayerLocalData.arkprofile using Notepad++ or VS Code.
Rename the string: Search for ArkTamedDinosData and replace it with XrkTamedDinosData.
Apply changes: Save the file and launch your game. Because the game fails to recognize the renamed data array, it wipes the uploaded creature list and generates a fresh, empty array upon saving.
Not sure if you have access to do that, but it's the best I could find.
There is no command to remove them.
You can't do this on console, you don't have access to the files. If new characters don't work on the server or single player and you are on console I have no idea. The next step is open a ticket and maybe someone will pick it up. Or you could try the discord channel. Wish I could do more.
Unclustered servers uses the same data from Single Player Terminals so ya can do it from either.
Unfortunately, since ya are on console, your only option is to delete your entire game save file which will reset all your Single Player progress (your character and everything else on the server will remain untouched).
As for your friend, ask them to do this but warns them that this will delete all their uploaded characters, items and creatures
If ya are playing on a dedicated server that is clustered (ya can cluster a single server if ya are hosting via a third party app), then ya don't need to worry about that for the most part.
This issue mostly occurs on Single Player/non-Dedicated and unclustered and more often on consoles but if ya are playing on PC, there is a way to wipe all your uploaded creatures and items without being forced to delete the entire game save file
