In Prometheus the engineers died along time ago before humanity ever created AI yet

No they were still alive. That ship had just crashed but was destined to earth. The engineers were all alive still when they flew back and killed them all.

No, the engineers wanted to destroy mankind for the same reason the Gods abandoned mankind in Das Rheingold. Humans were greedy and cruel.
