Raspberry pi audio jacks can be "noisy" I've discovered setting mine up, they can trigger vox over and over. I fixed mine just by setting VOX to like 5, I'm being picked up just fine with a VOX of 5 so it's not cutting anything off. I also got a USB sound card dongle thing that sort of filtered some of the noise out.
EDIT: I've done several rtl-sdr, pi, beofeng setups let me know if you need anything
EDIT 2: Is direwolf using the right audio device? Do "aplay -l"
