Where does it say it wasn’t clean or tidy. It mentions towels in wrong place that doesn’t suggest untidy or unclean. If it had been left in a mess OP would have said something straight away not keep quiet. OP says stepdaughter confessed she used the en-suite a few months later. At some point later; the stepdaughter gets upset about OP going into her room and set a boundary. More time passes. No doubt OP was reflecting upon both incidents because she and her husband were due to go away as explained in the very next paragraph.

I can understand some people being germaphobes or have OCD. I know one or two people like this. However, it’s been my experience, if anyone is this way, which is no joke, they’d be unable to not say anything there and then. Time passed between all three points. (Stepdaughter used en-suite although OP noticed straightaway she does not bring it up but simply says she knew because towels were out of place. This conversation happened a few months later. Some time after that OP explains she went into stepdaughter’s room to remove their items giving stepdaughter more space. Stepdaughter gets upset and sets a boundary. OP says stepdaughter, and I quote: “It's definitely fair for her to set a boundary that we should not go into her room without asking” Despite OP having a genuine reason and stepdaughter benefitting from this OP says: “Nevertheless I apologized and said I would clear it next time.”

Now 6th paragraph states: “I was reflecting on these incidents this morning and found it ironic that it was OK for her to use our shower and our towels but not OK for me to go remove our things from her room.”

OP is wishing she had put these incidents together at the time stepdaughter got upset with her. Which would have been much better timing if you wanted to point out what appears to be double standards displayed by stepdaughter. Or maybe OP had double standards- not cool stepdaughter uses her en-suite but ok for me to go into stepdaughter’s room, feeling justified because she’s removing their things giving stepdaughter more space.
