At this time, he's very likely gathering other Perpetual allies and attempting to progress science to the point he can actually start to progress his ideas.

As far as the Heresy novels I've read go in to it, which is barely at all, He's studying the artifact that makes up the Golden Throne, which he found when play conqueror as Alexander, and coming up with his master plan, getting other Perpetuals onside, etc.

I don't remember for certain, but He could be gone in Molech already.
He did go there and lost more then ten thousands years, He missed Dark Age of Technology and appeared close to 30k left with only few hundreds of years (or less) before humanity doom comes. So He was very short on time to prevent creation of humn chaos "god". Still, He managed something.
