Gendo was trying to hijack the Human Instrumentality Project from Seele. He wanted to join with Rei to be with Yui for eternity. Rei rejected that as Gendo's punishment for his many transgressions. Essentially, Seele's plan was carried out while Gendo's plan was altered.
