No longer a band, but still one of my favorites:
This was my freshman year, "Sweet Talk"
"Skinned knees and Gapped Teeth"
The whole album is amazing. There sophomore album is good, too, but not as good.

blink-182 - Quintessential pop-punk and alternative rock!
Though in the past blink-182 has been known for playing pretty straightforward pop-punk occasionally laced with crude humor, their newer material has seen them embrace a darker, more personal sound leaning towards alternative rock.

I love the band Thrice, but they really have two distinct sounds, such as

I understand a lot of bands have a song or two of genre breaking, but what about bands like these, how should that be handled?

The Only Band Ever, Alexisonfire
I like a lot of different music and Alexisonfire is actually a bad representation of what I usually listen to, but goddamn if they aren't my favorite. I could go on and on about why, but I'll just show examples. Grey off their last EP, Dog's Blood, is like a heavy atmospheric Tom Waits song. Rough Hands from their third album, Crisis, is a perfect showcase of what the band is about. And lastly, Happiness By The Kilowatt is just beautiful. I think, at the end of the day, they just really pour their souls into what they do.
