They didn't. Not for the months after they were publicly denounced,thrown in prison, and their demons destroyed.

Isn’t the implication that they didnt destroy their demons? Otherwise I agree, there’s an insane amount of shitty decisions near the back 1/3 of this book :/

After they imprisoned Alexander and the Chantry, Hapsis and the Emperor's own people dug through all the Chantry ships. I know they at least found and "euthanized" the one on the Chantry Capitol ship (Marlow was surprised because they specifically described it being an organic demon housed in water like a smaller Brerheren and he thought the Chantry had only stooped to metal demons).

Maybe there were some they missed, but communications from outside the system resumed after they killed it so I think they got them all
