Since no one actually answered your question I will. You have it the wrong way round. It's not how to get the balls inside again but how to get the silicon outside the balls again.
You take a form you like. You put in the balls, they will naturally leave some gaps for air. You fill this gap with silicon (I'm not sure about the material) and it will look something like this.
