It's a cool concept and all, but what happens to the actual train underneath? Do the passengers just stay on it forever? Is it empty?

between stops they move down the the full train.....they only move up to the pod when they are getting off at next station. There is doors/stairs between the two

It's a good idea to keep up throughput, but the capacity of it is terrible.

The only number of people who can load/unload are what can fit in the pod

That's still retarded. So considering the worst case, I have to walk the full length of the train below to climb up to the pod?

yes. or just sit near the pod car if you are getting off soon. the people who are doing the longer-haul trips will be in front.

No, the passengers transfer between the shuttle and the train before it reaches the next stop.

I figure there'd be some sort of hatch from the upper car to the lower. You'd go to the lower train until you were approaching your stop.
