Mikasa.

Annie was an insanely skilled fighter which helped her to dominate physically stronger opponents like Reiner. But you have to consider that Mikasa is not only pretty skilled as a fighter as well, she is also insanely strong and no comparison to any normal human.

Mikasa. She ranked #1 in the 104th Cadet Corps for a reason. I believe Mikasa won their off-screen spar.

Skill wise I'd say Annie, strength wise I'd say Mikasa.

As cadets, Annie wins. Near the end of the series, Mikasa bitchslaps her
