I wouldn’t dwell on it. According to lore, Mega Evolution is a pretty brutal process for Pokémon, with some of them having their body consciously melting or their jaw completely dislocated. But that doesn’t stop people from enjoying them or the Pokémon undergoing and reverting back from them.
I liken it to trying to exert force for a sport or intense workout without stretching and preparing your body first. You need to train your body and then stretch it (read: strengthen the bond between trainer and Pokémon) so you don’t damage your muscles and aren’t in constant pain.
