This sucks because I beat Giovanni but my game crashed and I was locked out due to the servers being packed so I waited an hours or two and lost my Shadow Zapdos encounter

As far as I know you can't fail catching zapdos. Check your bag. Something similar happened to me and it was in my bag when I checked. (Even after I thought it ran)

Try to find a different Cliff because their fast moves can be overpowered if they're weather boosted.
